Wondering where the best stores are that have the widest selection, as well as some harder to find/discontinued Cuban cigars

Xabi is correct, tobacco sales are run by the government.
Ask for “un estanco” [tabacos shop]…the link below shows the official government sign.
On my recent trip to Madrid, I visited two stores and both had a nice selection of Cuban cigars.
The first one is called Cava Cardenal Cisneros and the second one is Cava de Magallanes. The shops are located close to each other (Bilbao metro station). Type then in Google Maps and you’ll easily find the locations.
